Did your "perfect fit" pair fit the same when you began wearing them as they do now?

They did relatively, meaning that when all three variants were new, one fit well, one was really tight, and one was baggy.

I feel like there's a sizing parameter beyond size and style I'm missing.

Contrary to conventional wisdom, padded seats tend to be less comfortable. Your best bet would be to get some padded cycling shorts. (The padding stays where it needs to, instead of on a specific area of the saddle.)

Edit: I don't disagree that one should err on the side of overdressing then underdressing, I just think it is possible to overdress.

I disagree with the "this is silly" comment, but, I think low top All Stars would have looked 1,000x better that the Adidas. I also like the shirt and tie, but -- to be picky -- would have gone with a darker wash with the jeans.
